My 3 year old son takes clonidine to help him sleep. Would it be contraindicated to give it to him on a flight? We are flying tomorrow.

That shouldn't be a problem, no.
At the same time, be aware that it's safer not to fly right now, as you could get stuck in a foreign country as new territories announce quarantine irrigation and countries such as the U.S. announce they will no longer welcome planes from certain locations. In fact, Health Canada is now recommending that Canadians abroad return home while they still have the opportunity. Also be aware that health professionals are being asked to refrain from travel!
Also be aware that once you return from your trip, you will need to place yourself on a voluntary quarantine for 14 days (if you are a health professional, this is a mandatory quarantine).
If you really can't cancel a trip out of the country despite this, choose your travel location carefully with the following tool: https://voyage.gc.ca/voyager/avertissements. Also, make sure you can maintain your quarantine when you return.
Upon returning from your trip and throughout your quarantine, you should watch for symptoms (fever, cough, difficulty breathing) for at least 14 days and consult the the following site to find out if you should call 1-877-644-4545 before visiting a screening clinic.
