It has been almost 3 months since I stopped taking the birth control pill. (Early November) when I stopped, I fell into my week as usual. It was after that that I haven't fallen back into my week since. I took a pregnancy test and it was negative. Since I stopped the pill, I have always had safe sex.

It is quite common for the menstrual cycle to be somewhat unbalanced after stopping an oral contraceptive.
For the time being, there is no need to worry, the situation should normalize within a cycle or two.
However, make sure you have done your pregnancy test with the first morning urine (it is more concentrated) to be sure that the result is valid!
Also, if your natural menstrual cycle (before taking the contraceptive) was longer than a "standard" cycle, this could also explain the situation.
Finally, if your period is still absent in 2 months, it would be appropriate to consult.
