when I did the screening tests, I assume that the urine test is done to screen for the bacteria in the vagina and not in the throat? Anyway is it possible to enlighten me on this. Thank you!

Hello Ma'am,
You can get chlamydia in your throat from oral sex, yes. But the risk of getting infected by kissing someone who has chlamydia in their throat is virtually zero according to my research. Chlamydia infection in the throat is still very rare.
As for urine testing, you are correct. This will detect chlamydia vaginally, but not in the throat.

Super thanks for your detailed answer! I guess there are symptoms if you catch this its in the throat or it is asymptomatic like vaginally?

Patients can sometimes be symptomatic when it is in the throat as well. If you think there is a risk that you may have caught it, the best thing to do is to see a doctor and have an exam (with a Cotton Stem which is then sent to the lab for testing).
